Why do new Windows/dialogs open under the Gnome top panel?

I've only been using Fedora (actually any Linux distro) for the last 3 months, prior to that I've always used Windows. I finally forced myself to run Fedora, without Windows at all... :) So here is the issue.

I have been occasionally confronted with an annoyance related to the Gnome panel and windows opening under the panel. Its most prevelant on websites that open pop ups and my Eclipse IDE when I'm developing. Only the title portion of the window is hidden, but that is quite annoying since I can't minimize, maximize, restore, etc.

Is there a bug or some well known configuration issue that might be the culprit? I have changed the system configuration. Notable changes have been

Cairo dock Tweak Tool 3rd Party User Theme - (I've since reverted back to one of the built in themes) Modification of the font size to .08 (Using Eclipse is dreadful with the default font size)

What version of Fedora is this? Is this gnome? In fallback mode (since the normal gnome3 doesn't have panels)?

I don't see this issue somehow. In fact, I haven't had this issue ever, and I've used gnome-shell since it came out on Fedora. Can you please update your system and recheck if the issue persists? Please also create a new user and see if the issue persists there. It's possible that some user specific configuration broke and is causing the issue.

Modification of the font size shouldn't cause any issues. I don't know what the other theme thing is :)
