I made a .desktop file and moved it into ~/.config/autostart to make an cli program starts at login.

It doesn't work and give me back this error:

The application launcher “test.desktop” has not been marked as trusted. If you do not know the source of this file, launching it may be unsafe.

What can I do to make it working?

I did a chmod +x test.desktop and if I double-clicked it, all works fine.

The issue is that if I restart the system, it doesn't autostart at login.

This also happen in Fedora 24, it is so hard to create custom autostart script. I hope there is a GUI for this simple task

In my case, the issue was related to the application. I tried to use another program and all went fine.

I have tried to double click it and run. Added it using gnome-tweak. but can't still run when login

Same for me: I can launch the program, add it with gnome-tweak or with the manual method, but it never autostarts at login. I changed application and all went fine. I don't know why.
