Fedora Atomic images are Linux Container images, so Atomic Host means LXC or Docker container images, and Cloud Base are virtual machine images based on a Cloud provider AWS, Rackspace, Digital Ocean, your own Open Stack or virtual machine server.

I have to admit that this doesn't make it clear for me.

When I look at I read: Base images suitable for _creating_ VMs and Atomic images for _creating_ hosts for container deployment. So it states the difference what they are suited for but not how these images actually differ in their internals.

Basic differences, Container deploy images has no kernel as Docker or LXC share the kernel with the host, while creating hosts images will have a Fedora Kernel which is require to work on a virtual machine.
