X Windows system is used to provide basic framework for window objects to be drawn and moved on the screen. GNOME is a Desktop Enviroment that runs on top of X Windows system. There are many other desktop environments like KDE, MATE, Cinnamon that uses X windows to show you GUI.

Wayland is a protocal for standalone display and is a replacement for X windows system. GNOME/KDE are ported to be run on wayland.
