I want to be able to backup my terminal preferences so I can automatically set them up with a script but I can't work out where they are?

All GNOME apps store their preferences in dconf. The settings for Terminal will be under the schema path org.gnome.terminal. You can install dconf-editor for a good GUI browser, but for scripting you'll likely want to use gsettings(1).

Good luck....
