If you want to make an app folder for gnome shell, this is what I did in my case:

$ gsettings set org.gnome.shell app-folder-categories "['Utilities', 'Games', 'Sundry', 'Office', 'Network', 'Internet', 'Graphics', 'Multimedia', 'System', 'Development', 'Accessories', 'System Settings', 'Education', 'Other']"

I don't know how to do that, but I could search some info about that.

The categories are defined by the application developer and follow the XDG Desktop File Specification. The menu entries are configured in .desktop files, ie firefox.desktop. If you want to customize them, you should be able to copy the file from /usr/share/applications to $HOME/.local/share/applications then modify them.
