If i run following command:

xinput test-xi2 --root 3

I can see all key events but only if focused window is xterm, konsole, firefox (AFAIK, programs not using gnome). If i activate any preinstalled application like gnome-terminal, gnome-calculator, etc... xinput doesn't display anything.

Could someone explain me what's the magic behind?

By default, Gnome on Fedora is using a Wayland session. This means the Gnome windows and any other applications that support Wayland are not using an X server, so of course there will not be any X events available. You will only see events from the applications that are X only using the XWayland server. If you choose the "Gnome on Xorg" session when you login, then it will work as it did before.
