Problem with headset in windows-fedora dualboot

I am using Asus laptop with Fedora 18 and Windows 7 dual boot.

My headset (analog) worked fine in windows. Then I used it in fedora. Again when I used it in Windows, it is not working. Sound is coming from speakers, but if i plugin headset, no sound is heard in headset, not in speakers also.

So I reinstalled audio driver, then it works fine. And this problem occurs every time I use headphone in fedora. It works fine in fedora, but not in windows.

There is no problem with headphone, it works fine in other computers.

What is this problem and how can I solve it?

UPDATE :

I "shutdown" the fedora with long pressing powerkey and also by removing battery. Then in both the cases, booted to windows and headphone works fine. So I think, on normal shutdown, fedora is writing or modifying some configuration file, where windows can't access it.
