Which boot loader are you using? I'm assuming GRUB2?

Did you try changing the disk partitioning, as to set the /boot partition to the desired location?

You may want to install it default and then follow these steps to change the configuration location: http://fedoraproject.org/wiki/GRUB_2#Updating_GRUB_2_configuration_on_BIOS_systems

That document will also give you more information on GRUB2's configuration files.

Hope this helped.
