I have trouble installing and keeping (!) gpk-application on my Fedora21 desktop.
sudo yum autoremove removed the application already twice. Sometimes I try to reinstall it and the installation fails - no clue why. Currently, it shows that gnome-software show that gpk-application is installed but it isn't. I am confused.
(I already did a yum clean all and yum clean update)
First of all, PackageKit is not an application for the end user. It has no graphical user interface, so you can't start it from the Gnome UI. Instead, it's a connection layer between the package management (yum, apt, ..., depend on Linux distribution used) and tools like gnome-software (GNOME), apper (KDE), update notification etc. Since gnome-software shows end-user applications only, PackageKit is not shown here. And since you can start Gnome Software you have PackageKit installed, since PackageKit is used by Gnome Software. See also: http://en.wikipedia.org/wiki/PackageKit
Furthermore there are some problems regarding PackageKit on F21 at the moment which could make all applications based on PackageKit fail. See http://fedoramagazine.org/special-update-information-for-fedora-21-users-packagekit-errors/ and https://bugzilla.redhat.com/show_bug.cgi?id=1187959 . Since the latter one has just been resolved but is not available as regular update yet, installing other PackageKit based applications will not help since they would not work either. So if you are affected by the bugs currently only yum (on Terminal) or yumex (UI application which uses yum directly) will work.

What error message exactly do you get when trying to reinstall PackageKit? And what output does "yum list installed | grep PackageKit" show?

If the error message is "PackageKit-1.0.4-1.fc21.x86_64 already installed" then PackageKit was not removed and it's still installed. The output of "yum list installed..." proves that all required PackageKit packages are installed (plus one usually not needed, named "PackageKit-cached-metadata"). So I must confess that I don't understand what your problem is. Why do you think PackageKit is not installed properly?
I don't know how to start it. key "Super" --> entering "Package" in the search field shows two results (available packages) from gnome-software. starting gnome-software, I do have the possibility to install packagekit, not to start it.
