To see hidden files or directories you should try

ls -la

That way you will see them, if not try setting the right permissions for them. Let's say your user is joe.

cd /home/joe

chown -R joe:joe .themes

chmod -R 755 .themes

What doesn't happen? You need to be more specific.

Gnome themes work for me if I install them in ~/.themes, but window themes don't.

To workaround this, I created a symlink in ~/.local/share pointing to ~/.themes.
