Welcome to ask.fedora. That's a good question, but we're going to need more information before we can possibly answer it. Please edit your question by adding the contents of /etc/fstab so that we can find out what partitions you have, and what's on them.

It's usually a good idea putting /home and sometimes /var in separate partitions. Backing up /etc is also a good idea. If your /home isn't already on a separate partition I'd suggest backing all your data up on an external drive and reinstall Fedora choosing this time custom disk layout. /var on separate partition depends on how are you gonna use your system, if you need to run a dbms or httpd it could be a good idea.

Just put the data somewhere safe. It isn't complicated. Put it on a thumb drive. Burn it to a CD or DVD. Save it to the cloud. Save it to another hard disk.

Install the OS and copy the saved data back to where you want it.
